I say Yuuji and Yuji, respectively.

Neither. Use of their first name only should be made clear in context. This would just be confusing in the long run.

I agree, I mean.. We usually call the All-Stars by their last names. Ex. Takeda, Nagano, etc.

Considering that both are spelled Yuuji, using their family names is probably the better option.
Unless people want to go Yuuji W. and Yuuji U. or something like that.
