He was pretty strong, agile, and fast back in the day, I honestly can't see Prime Nagano not make it to the Third Stage.

Considering Nagano in his prime made 4 final stage appearances in 7 tournaments, I could see him making the final.
However, I believe he would need to have had at least one previous third stage run to get there.
If we're saying, take prime Nagano and drop him straight into 32, I'd have him come off around the cliffhanger. However, if we're saying Nagano is in his prime for the Rising era, then I would say that by 32 he'd have enough experience to make the final stage.
Whether he'd achieve Kanzenseiha is another matter, this is effectively a tricked-out version of the final he failed 3 times. Although, given how he flew up the salmon ladder in 27, this layout might actually be better for him. Who knows?

Correct me if I'm wrong but prime Nagano wasn't doing that much obstacle- and grip-strength-specific training, was he? At least not compared to what we see nowadays from the likes of Shin Sedai, Yusuke, Drew, etc. I just think that no matter how naturally gifted you are (and Nagano is as gifted as they come), one does not simply just walk up to the UCCH+VLK and do it without loads of specific training under their belt.
Of course it's a different era now and so his training regiment would surely be different. So who knows.

For better or worse (and there's a healthy argument for worse), Stage 3 has needed particular training since 18 and has only exponentially gotten more specific in the types of training. Just the fact training is no longer an addendum to natural athletic ability/fitness and a requirement now says a lot. Nagano may have gotten to the Final 4 times in 7 tournaments in his prime but he still needed 4 tries to make it. That's a significant amount of muscle memory.
And it's not like he never not trained, he just wasn't making his own replicas (and just look at his Slider Drop death trap he made after 22 to see why). He only needed a half second more or so and he would have cleared Stage 1 and that was him after he fell out of love with it. In his prime, he clears that easily and shouldn't have a problem on Stage 2 (especially if you keep everything else the same about it, including the Reverse Conveyor not being turned on due to weather concerns.
He makes the Cliffhanger, but I don't think he gets past the 2nd gap. Should he, he's definitely going down on the Vertical Limit. Even in his prime, he's known to get butterfingers. Nor do we have any measure of his grip past the Cliffhanger ledge which at the time was the most grip-intensive obstacle and almost no one who gets to Stage 3 now would ever have a problem with the 9-17 Cliffhanger.

If he was in his prime, I could see him making it to the UCCH, but he would not be able to clear it.

Nagano in his prime was scary consistent and had the best grip strength of everyone. I seem him timing out at the rope in the final. The UCCH would not have a problem given he was super consistent with the cliff in his prime.

Actually it also depends on what you consider his prime to be. I'd say his prime was around Sasuke 21.

I think in his prime nagano would will himself past stage 3 at the very least. Behind the quiet demeanor he wants it a little more than everyone else and that says a lot. If we were to take that he had prior experience on the crazy cliff (prime being a period of several tournaments) then he'd have found a way on the ucch by then. If not then the next tournament he'd get past. Knowing Nagano, he'd have adapted his training style to suit what he needed to work on to get better. I'm going off his physical prime so I'd take it that he's having the mentality of training on replicas of the obstacles given the way current sasuke scene almost necessitates this training for success.
